Audits

Ecologists and conservationists run their data through open-source software: tools that grade species range maps, estimate where animals live from camera traps and sound recordings, and plan protected areas. When one of those tools silently computes a wrong number, the error flows into papers and conservation decisions without anyone noticing — the software doesn't crash, it just answers wrongly. Since late August 2026 I have been checking these packages independently, at runtime, against oracles the packages' own tests don't have. This page is the registry of that work.

How to read it. Each row states exactly what was checked and nothing more. "Core math of function X verified on date D" is a claim I stand behind; "this package is correct" is a claim nobody can make, and you will not find it here. Findings go to the maintainers first — every row links the public issues or pull requests, so you can check me the way I check the packages. Clean results are listed as prominently as findings: an audit that finds nothing is information too, and most of this ecosystem is healthy. The full method — gates, pinned containers, the oracle pattern with worked examples, filing calibration — is documented at How I verify ecology software, written so anyone can repeat it; the executable version — container recipes, templates, a runnable oracle example, tooling — is the open-source verify-toolkit.

Outcome vocabulary. Fixed = the maintainer merged my fix or shipped their own for my finding. Open = filed, awaiting the maintainer (no chasing — one filing, then silence until they move). By design = the maintainer reviewed the finding and adjudicated the behavior intended; their call stands. Declined = closed without incorporation; also their call, recorded without complaint.

Registry

Newest first. Dates are when the findings were filed (verified against the GitHub API on 2026-10-14).

PackageFiledWhat was checkedFindingsUpstream outcome
camtrapR (R — the reference package for camera-trap data management and analysis: detection histories for occupancy models, camera-operation effort, activity patterns, Camtrap DP import)2026-10-19The new-in-3.1.0 Camtrap DP reader and data simulator, and the activity-analysis time conversion; plus the statistical core — camera-operation effort fractions, detection-history construction in both start modes, occasion start times, effort scaling and multi-season formatting — all re-derived against independently hand-computed oracles (their test suite re-run green in my container first)#52 (the Camtrap DP reader keeps every animal event once per photo and once per event — 549 rows for 36 events on the package's own sample — silently inflating record counts downstream; stations with overlapping camera deployments get fabricated "camera not working" periods that zero out days that were genuinely sampled; relocated stations get unusable text coordinates), #53 (the data simulator attaches timestamps from one deployment to the labels of another in multi-season and two-camera designs — 159 of 400 records up to half a year outside their stated deployment — and its output can fail the package's own validation), #54 (activity analyses convert times against the day the script is run: on the two clock-change days each year, every time after the switch shifts by an hour)Open. The statistical core checked out exact everywhere I probed it — camera operation, detection histories, multi-season formatting — stated in the issues.
sonicscrewdriver (R — bioacoustic analysis and publication tools on CRAN: audio I/O, windowed analysis, recorder-metadata parsing, sound localisation)2026-10-19The audio cutting/windowing layer, recorder-filename and AudioMoth-metadata parsing (probed against the AudioMoth firmware's own comment formats across versions, and under non-UTC timezones), plus a 12-oracle synthetic ground-truth pass on the new time-difference-of-arrival and bearing estimators (which verified clean; the repo's own recent self-audit left the refactored core solid)#34 (cutting a floating-point wave silently relabels it as integer PCM, so writing it afterwards destroys the audio — every sample rounds to −1/0/1; cuts past the end return NA samples, which make the final window of a windowed analysis come back NA), #35 (the instant parsed from a recording's filename depends on the analysis machine's timezone for AudioMoth and Wildlife Acoustics formats but not for others — the same filename lands 4 hours apart through two documented routes — and the timezone argument re-parses some formats while only relabelling others), #36 (AudioMoth metadata extraction targets pre-2022 firmware wording: gain comes back empty for every file from firmware of the last 3.5 years, and deployment-ID files return a timestamp fragment as the device serial)Open. tdoa/bearing, speed-of-sound (vs. the published Cramer implementation), unit conversions, pulse detection, rainfall detection and the false-colour index spectrograms all verified clean — stated in the issues.
gnfinder (Go — scientific-name finder behind finder.globalnames.org and BHL-scale indexing pipelines, Species File Group)2026-10-19The server/API layer (no tests upstream: concurrent behavior race-built and hammered live, every documented API parameter exercised) and the offset guarantees across encodings (UTF-8/Latin-1/UTF-16/BOM fixtures, char and byte modes, HTML/URL extraction; their suite re-run green first, including under the race detector)#165 (concurrent requests to the bundled server silently corrupt Bayes odds — shared model race, root cause filed as bayes#19 with a repro showing ~3.7% of calls returning another caller's priors and a verified fix bringing it to 0 in 3 million calls; plus a second race in the web-form handler), #166 (the documented unique API parameter is silently ignored — the web form honors it, the API doesn't; and GET texts containing a literal % die on a double-decode), #167 (byte-mode offsets for Latin-1/UTF-16 files point into the converted text, not the original file the README promises; -I keeps a BOM the offsets strip)Open. Core offset machinery otherwise verified correct across modes and formats; CSV/TSV escaping, annotations, words-around clamp, CLI unique mode and the verification path all checked clean — stated in the issues.
camtraptor (R — exploration and visualization of Camera Trap Data Packages, INBO; bridges Camtrap DP data into camtrapR analysis workflows)2026-10-19The camtrapR-interoperability layer (record-table independence filtering, camera-operation effort matrix), verified against camtrapR 3.1.0 itself as ground truth — the functions document themselves as its equivalents — plus a first-principles effort oracle for the modern summarize layer (the package's own test suite re-run green in my container first)#436 (the "lastRecord" independence mode never resets its window on dependent records, so chains of closely-spaced detections yield systematically more "independent" records than camtrapR — inflating relative-abundance indices for anyone porting a camtrapR workflow; records exactly at the independence threshold are silently dropped against the documented "at least"; and events without media crash the lastRecord path), #437 (single-day deployments are credited with the wrong daily effort — a 4-hour deployment counts as 14 hours — which propagates into detection-history effort matrices)Open. Monthly effort aggregation matched a first-principles recomputation to the second; the time-group assignment engine read clean — stated in the issues.
CBFM (R — spatio-temporal joint species distribution modelling of whole communities via community-level basis functions; CRAN submission in preparation)2026-10-19Post-fit methods verified against hand-rolled definitional oracles — prediction, fitted values, residuals (Pearson/PIT), variance partitioning, correlation extraction, simulation, information criteria (the package ships no test suite, so every check is an independent recomputation)#56 (four silent wrong-output bugs: variance-partitioning group labels attach to the wrong groups and non-numeric labels silently return all zeros; the documented missing-data mask is dropped for the covariate component; simulating from a Tweedie fit uses the dispersion estimate as the power index; hurdle-model residual diagnostics are built from the wrong rate, shifting exactly the rare-species cells), #57 (four documented paths that error outright: the Beta family is unusable under both of its internal spellings; Tweedie fitting fails unless mgcv happens to be attached; two argument/field bugs in predict and corB)Open. Prediction/fitted/residual/IC cores all matched their definitions exactly — stated in the issues.
PointedSDMs (R — integrated species distribution models that combine disparate datasets, e.g. presence-only and presence-absence surveys, via inlabru/INLA)2026-10-18The multi-species prediction layer, verified at runtime on both the CRAN release (2.1.6) and the development head, using the fitted model's own species-intercept estimates as ground truth (the package's own 528-test suite re-run green in my container first)#38 (predicting all species at once silently assigns each species' predictions to another species' name whenever the data doesn't encounter species in alphabetical order — maps look plausible but belong to the wrong species; on the CRAN release, requesting a single species additionally returns the alphabetically-first species no matter which one was asked for, confirming the maintainer's open #37, whose unreleased fix I runtime-verified as correct for that path)Open. One-line and defence-in-depth fixes offered, plus a PR with a regression test.
aniMotum (R — state-space models for animal satellite-telemetry tracks: location quality control and movement-behaviour inference for marine megafauna)2026-10-17The move-persistence chain (fit_mpm/mpmf: track segmentation, input handling, extraction of failed fits) and the one-step-ahead residual diagnostics (osar: retry and failure bookkeeping), each verified on both the main and dev branches with relabeling-invariance oracles and staged-failure runs (the package's own 126-test suite re-run green in my container first, with the 30 CRAN-skipped tests enabled)#90 (joint move-persistence fits segment tracks in string-sorted rather than row order, so numeric animal IDs with unequal track lengths always fail with an opaque optimizer error — renaming the animals fixes the identical data; coordinate columns named x/y lose the id and date columns entirely; and the extractor errors instead of reporting crashed fits), #91 (when residual computation fails for one animal, other animals' residuals are silently reassigned to the wrong individuals — recycled or shifted — and the failure warning can blame the wrong animal)Open. The baseline all-success paths, the unpooled per-animal model, and the new posterior-simulation sampler all checked clean — stated in the issues.
hmmTMB (R — hidden Markov models for animal movement and other ecological time series)2026-10-16Decoding/diagnostics layer verified against brute-force enumeration over all possible state sequences (forward/backward probabilities, posterior state probabilities, Viterbi, sampled state sequences, pseudo-residuals), plus the R-side distribution definitions against their C++ counterparts (the package's own 186-test suite re-run green in my container first)#51 (posterior state probabilities, sampled states and pseudo-residuals are silently wrong when time-series IDs are not in alphabetical order — a pure relabeling changes the output; pseudo-residuals also use the transition matrix of the wrong time step whenever transition probabilities depend on covariates), #52 (initial-parameter suggestion always errors for the new scaled chi-squared distribution; the "t" distribution silently returns NaN for scale < 1 and the suggester proposes such values; the distribution-plot draws a constant line for Tweedie)Open. The core fitting path, Viterbi, and the baseline decode layer all matched exact enumeration to machine precision — stated in the issues.
biomod2 (R — ensemble species distribution modelling, the field's standard ensemble platform)2026-10-16Evaluation metrics (bm_FindOptimStat: 11 binary metrics hand-verified clean, multiclass/ordinal family, Boyce), variable importance, range-size change (bm_RangeSize, all input types), binary transformation (read clean)#711 (multiclass Recall and Precision swapped — macro-F1 coincidentally unaffected; Boyce cutoff collapses to 0/1 on 0–1-scale predictions; variable importance ignores its seed argument and is irreproducible; documented Pearson vs computed Spearman), #712 (multi-model ordinal range size returns identical pooled counts for every model; data.frame and raster methods classify stable abundance-1 pixels differently; the announced one-current-vs-many-futures comparison crashes)Open.
buzzdetect (Python — pollinator acoustic monitoring, OSU Bee Lab)2026-10-16Analysis engine: threshold selection, chunking/resume coverage, frame accounting, parallel completion tracking (their own 257-test suite re-run green in my container first)#15 (a requested detection precision with no tested threshold nearby silently yields zero detections on any audio — proved end-to-end on the bundled test clip), #16 (resumed analyses can mark a file complete with a sub-second stretch of audio permanently unanalyzed)Open. The frame arithmetic, parallel bookkeeping, and inference layers read unusually clean — stated in the issues.
AddaxAI-Connect (Python — real-time camera-trap monitoring platform)2026-10-15Notification and statistics path (~3,000 lines read: alert rules, report statistics, privacy removal, camera liveness, ingestion parsers) plus a runtime probe of the image annotator#87 (notification images label the category line with the wrong confidence)Open. One display finding; everything else read on those paths was clean — an unusually careful codebase, and that denominator is stated in the issue.
occCite (R — occurrence querying and citation, rOpenSci)2026-10-15GBIF download/citation chain and taxonomy chain, runtime-proved (live end-to-end where possible, mocked where stated per finding)#32 (incl. occurrence counts misattributed across datasets in the citation table), #33Open.

The honest totals

As of 2026-10-14: 25 contributions confirmed received upstream (merged, or fixed by the maintainer in response to my report), across the rows above. Three repos declined or dismissed reports without comment, and one maintainer asked me to stop filing — all recorded above, because a registry that only lists successes is advertising, not a record. The pivot post explains why this work is now my main mission; the method write-up (how these checks are actually done, including the oracle pattern) is the next deliverable and will be linked here when it's published.

This page is maintained like the rest of my work: corrections are visible and dated, never silent.
